Use the JR pass
In this case, it takes 4 hours.
Narita airport - JR Narita line ”1hour” - shinagawa station - shinkansen Hikari ”3hours” - Kyoto station
Precautions
shinkansen Hikari have two runs in one hour.
Additional costs if you use the JR Pass is not.
